Another vote for Madame Claude Wine Shop. While their selection isn't huge, it's really good. I also picked up an amazing eggplant dip there and some good, crusty bread.
More than that, the staff is awesome. Mathias recommended a soft, pungent, almost goat-y cow's milk cheese to me once, and I've gone back for it several times.
(If you want to sample their cheese--and wine--for free, go to a tasting pretty much any Saturday night.)
All this, and you're keeping your money in Jersey City.

It would be a lot easier to go to the West Village on Bleecker St. Murray's Cheese 254 Bleecker St. (212) 243-3289 not far from the Christopher St. PATH station.

Yeah the Hoboken cheese shop is a winner not far from J.C. it is also close to the 9th St. Light Rail station. And if you have a bike it's even closer.

madame claude's wine store has a pretty nice selection of cheeses ... they do not stock a lot, so ...

and if you know your cheeses, freshdirect does have a nice range of cheeses for delivery ...

The Cheese Shop in Hoboken - right by the 9th and Congress light rail stop. Amazing!

Park & Sixth and Madame Claude's Wine both have non-ordinary cheeses.

Are there any good cheese shops in this city?

Or should I go to the cheese section of Morton Williams?

Where can you get a nice gourmet assortment?
