I don't go nearly enough, but Second Street Bakery is head and shoulders above everywhere else, IMHO.

Two aprons on Warren st. It's tiny so it usually has a line but man they are great.

So Wonder Bagels is our default bagel sammy place, but my big complaint there is that even when you ask for salt, pepper, ketchup, they don't always do it.... First world problems, I know :)
The other place we like is what my husband and I call the 7th St Deli... It's on the corner near Erie (used to be Isabella's). We will get a kaiser roll or bagel (which are pretty good). Sausage is a little spicy and eggs taste like eggs vs. more like egg product, which is sometimes how Wonder's taste. I'll have to try Paradise... I'm always open to new breakfast options.

Who makes the best breakfast sandwich in JC?
I like coffee from Dunkin and McDonalds, but their sandwiches suck. Their eggs are microwaved, and their muffins, bagels, etc are probably frozen then thawed. Basics make a decent breakfast sandwich, but my favorite so far is Paradise Deli on Newark. Fresh roll, eggs cooked perfectly. Their pepper adds the right amount of heat. Decent coffee too. What's your favorite?
